CommunicatedbyAlastairBrownRetrotransposonsconstituteover40%ofthehumangenomeandplayimportantrolesintheevolutionofthegenome.Sincecertaintypesofretrotransposons,particularlymembersoftheAlu,L1,andSVAfamilies,arestillactive,theirrecentandongoingpropagationgeneratesauniqueandimportantclassofhumangenomicdiversity/polymorphism(forthepresenceandabsenceofaninsertion)withsomeelementsknowntocausegeneticdiseases.Sofar,over2,300,500,and80Alu,L1,andSVAinsertions,respectively,havebeenreportedtobepolymorphicandmanymoreareyettobediscovered.WepresentheretheDatabaseofRetrotransposonInsertionPolymorphisms(dbRIP;http://falcon.roswellpark.org:9090),ahighlyintegratedandinteractivedatabaseofhumanretrotransposoninsertionpolymorphisms(RIPs).dbRIPcurrentlycontainsanonredundantlistof1,625,407,and63polymorphicAlu,L1,andSVAelements,respectively,oratotalof2,095RIPs.IndbRIP,wedeploytheutilitiesandannotateddataofthegenomebrowserdevelopedattheUniversityofCaliforniaatSantaCruz(UCSC)foruser-friendlyqueriesandintegrativebrowsingofRIPsalongwithallothergenomeannotationinformation.UserscanquerythedatabasebyavarietyofmeansandhaveaccesstothedetailedinformationrelatedtoaRIP,includingdetailedinsertionsequencesandgenotypedata.dbRIPrepresentsthefirstdatabaseprovidingcomprehensive,integrative,andinteractivecompilationofRIPdata,anditwillbeausefulresourceforresearchersworkingintheareaofhumangenetics.HumMutat27(4),323–329,2006.Published2006Wiley-Liss,Inc.

INTRODUCTIONThehumangenome,likethoseofmostothereukaryoticorganisms,ishighlyrichinrepetitiveelementsderivedfromretrotransposonsthatamplifythemselvesinthegenomethroughanRNA-mediatedretrotranspositionprocess.MostcommonamongthemareAluelements,whichareaclassofshortinterspersedelements(SINEs),andLINE-1s(orL1s),whichbelongtothelonginterspersedelements(LINEs).Aluelementshaveover1millionmemberscovering$11%ofthehumangenome,whileL1elementsaccountfor$21%ofthegenomewith$500,000members;collectively,theyconstituteapproximatelyone-thirdofthehumangenome[Landeretal.,2001].Whilemostoftheretrotransposableelementsinthehumangenomeareconsideredtobedeadfossilsfrompastwavesofmobileelementamplification,somemembersbelongingtoyoungsubfamiliesoftheseelementsarestillactivelymobilizingandcontinuetomakenewcopiesinthegenome.ThefirstofsuchactivegroupsareL1elements,theonlyactiveautonomousretrotransposonsinthehumangenome,whicharealsoresponsibleforthemobilizationofnonautonomousretrotransposons[Boissinotetal.,2000,2004;Brouhaetal.,2003;Dewannieuxetal.,2003].AmongtheactivenonautonomousgroupsareAluelementsandSVAelements,acompositetypeofretrotransposonformedofSINE-R,VNTR,andAlu[Boeke,1997;BoekeandChapman,1991;DeiningerandBatzer,2002;Dewannieuxetal.,2003;Ostertagetal.,2000,2002,

2003;Sassamanetal.,1997;Shenetal.,1994;Wangetal.,2005;Wangetal.,2006].Manyoftheinsertionsderivedfromtheseactiveretrotransposonsoccurredsorecentlythattheyarepolymorphicwithrespecttothepresenceorabsenceoftheinsertionindifferenthumanpopulations,families,orevenindividuals[Batzeretal.,1994;BatzerandDeininger,1991,
